I see Jack as one of those guys that leaves his rank at the door, reverts to his natural state. He's been in the military long enough to make choices about what he's going to take home from that world. I think he'd be tidy, keep things organized so he can find them, but not particularly clean. So, the dishes'll be put away, but there'll be months worth of grunge encrusted on the microwave.
There's plenty of canon evidence to that effect, for example in Fragile Balance, SG-1 goes to Jack's house, and he's left Chinese food cartons out on the table all night. Daniel pokes at the mess and says, "At least nothing's changed here..." and the teenaged Jack says defensively, "Hey, I wasn't expecting company." So obviously being messy is pretty common for Jack.
